The accident was a result of a collision with a Japanese Coast Guard plane, which also caught fire.
The plane had taken off from Sapparo on Hokkaido Island in northern Japan two hours before the collission, and was due to land at Haneda Airport shortly before 18:00 local time (09:00 GMT).
The Japanese Coast Guard said how and when the two aircrafts clashed is unclear. The coastguard however said it was investigating the possibility that one of its MA722 fixed-wing aircrafts was involved in the collision.
Japan Airlines later said all 379 people on board - passengers and crew - have been evacuated.
The crew of the Coast Guard plane had been located, but their conditions were not immediately known, news agency Reuters reported.
Meanwhile, the efforts made by the cabin crew and pilots onboard the Japanese Airlines (JAL) flight that led to the miraculous escape of all the passengers are being hailed.
"Japan has a phenomenal record when it comes to transport safety," Prof Graham Braithwaite, Director of Transport Systems at Cranfield University in the UK, told BBC describing the JAL as a "world leader" in safety".
"The evacuation has been successful and it is a reminder how much has gone into training cabin crew", he added.
"Their focus is on safety. They are the last people to evacuate the airplane and on face value, it looks like they have done an incredible job", he said.
